You need to make sure that the fan is coming on once the engine warms up, you could have a bad thermostat or when the water pump was replaced it get a air pocket which wasn't bleed out causing the water pump not to pump.You should be able to see a bleeder valve on are around the thermostat housing.It will look like a grease fitting.
