So I am pulling the motor and want to know what I should do as far as maintenance is concerned while I have this much access. I have about 140,000 miles on the engine and want to take advantage of this opportunity.

Not sure what "maintenance" suggestions you are looking for that are unique to not having an engine in the car. Do you mean something like paint the engine bay?
 
I have about 140,000 miles on the engine and having it out seems like a good opportunity to tweak anything that may give more horsepower or to address things that people have found typically have a limited life. So if the water pump, power steering pump or anything else typically has issues I am just asking for someone to let me know so I can take care of it now. This was my first new car and as a handy guy I am happy to work on my own car. I just would rather not find out 6 months from now that I missed an opportunity to head off a problem... For instance, I am putting in a new tranny and in the process I am also changing the drive axles... Since I already changed out the wheel bearings, and struts once before this should complete the drive train rebuild. I am wondering is I should also be changing out bushings and if so where to get them...

so you are putting the same motor back in after a rebuild? Yes, then replace all the accessories such as water pump that could cause you to be stranded if they fail. Things like power steering and alternator would be based more on what your budget can take. Suspension bushings if worn should be replaced and can be obtained from any large auto parts chain.
