A couple questions on 98 2.2L.
The connecting rods have a raised marking by the crank end of the rod, which way do they face when installed?

Camshaft bearings have a hole for oil. Do they have to line up with the holes in the block. There is a groove where the bearings go for oil so I'm thinking the holes don't have to line up?

My camshaft bearing tool won't fit in the block for the center bearings. What is the best way to install the cam bearings.

The pistons have a notch, which way do they face when installed?

I'm puzzled why assuming you are working with a machine shop you didnt let the shop install the cam bearings. The first link indicates the hole is supposed to line up and shows the correct tool for install. The second link below shows the markings you are referring to on the rod caps. You dont have a factory or aftermarket manual, Hanes or Chilton, to assist in the engine rebuild?
