I have a 2001 Pontiac Sunfire, my car is "chugging" took it to my auto shop

but my mechanic was not there, so? another guy looked at it and did some testing by shutting the car on and off 3 times and said my cooling fan was only kicking on 2 out of the 3 times, does this mean I have to replace the whole fan or could it be just a "relay" switch or something else?
 
The cooling fans should have nothing to do with the way the motor runs. Wait for your mechanic.
 
I would wait till your mechanic comes back. This test that the other mechanic did doesnt mean anything. Chugging could be a sympton of several problems, (fuel pressure, catalytic block, oxygen sensor problems, bad fuel injectors, and so and so on) the cooling fans have nothing to do with this symptom unless the engine is constantly running overheated (as denoted by the MIL that would show up on your dash
