I've read many posts regarding the shuddering issues on the Bonneville's but not quite like mine. It started one year ago with my 2000 normally aspirated Bonneville. It shuddered at low speeds during acceleration from 10-40mph, then changed to 60-70mph. I tried the tap the brake pedal trick to see if it goes away and it did not during the shudder. It only occurs if headed up an upgrade or passing. Flat road or down hill smooth as a babies bottom. Replaced all motor and tranny mounts, complete tune up, bearings and cv's all good. No codes at all. The one thing that got my attention was when I was in the garage with the car in park then tried again in neutral, I run the engine gradually up in RPM's when it reached 3,500 to 3,800 it acted like a rev limiter was cutting in. Any RPM lower or higher no problem smooth accelerating.
Any ideas on what is causing this 3,500-3,800 RPM chugging issue? I think what ever is causing this is the same as when driving at highway speed. Fuel pump? Throttle Position sensor? It feels like a dead area at those RPMs. Thanks for any info!
 
revving in neutral will not prove anything since there is a control to prevent you from over revving. Did the tuneup include the fuel filter? Have you done a fuel pressure test? Have you ever serviced the transmission, fluid and filter change?
