On my daughters 2001 grand am SE with the 2.4l has the security bypass mod with the resistor. But now twice in several days the security light flashes and won’t start. I have to do the 10 wait for the relearn, if this has the bypass mod then why am I still have the security issue?

Check the connections where the resistor was spliced and check the resistor with an ohm meter.
Also could be a bad BCM.

I checked the mod last time it happened back in Oct 2020. Happened then and hasn’t happened til yesterday. The resistor reads 2200ohms.

You verified it's the correct resistance?
Have you considered replacing the lock cylinder?

I used my multimeter to test it and I’ve replaced the lock cylinder last year.

That leaves a possible BCM issue. A Tech 2 or similar device would be needed for diagnostics.
