03 Grand Am passlock issue

Hello.
I'm working on an 03 Grand Am that wouldn't start and the "Security" light was flashing. After leaving the key on for 10 minutes and turning the key off and back on the car started.
So I replaced the lock and cylinder.
When I tried to relearn the car to the key the procedure wouldn't work as explained in the directions. Instead of turning over but not starting the car starts right up and keeps running. Didn't stall after running about 30 minutes.
The security light doesn't blink but stays on and I have a bell going off under the dash at times.
I then replaced the ignition switch behind the lock cylinder and disconnected the battery and cleaned the connections at the body control module.
I also cleaned all the connections at the lock cylinder and ignition switch.
I still have a solid on security light and a bell that goes off at times.
I'm leaving the battery disconnected overnight to see if that helps.
I've been told I will have to get the computer flashed.
Any help would be appreciated.
 
I may be wrong but, it seems the Passlock system is VIN encoded ,changing some parts can leave the vehicle where you may have to bring the vehicle into the Dealer for diagnostics.

It seems most people whom do not bring the vehicle in for the expensive diagnostic and repairs to the pass lock system end up bypassing the Passlock system.

When you bring it to the dealer you may get the standard drop off the vehicle and blank check and we will call you when the car is diagnosed and your bank account sucked dry.
