Will my stock 2.8 clutch work with the machined flywheel?

As long as the flywheel for the 3.4L is neutrally balanced.

Also do I need the polyurethane mounts for the engine and trans or will my stock ones hold up?

Stock engine and trans mounts are fine. But I would suggest poly cradle bushings. These help eliminate and cradle shifting so the suspension/handling is better.

Thank you. Also is there a way to delete the ac with the 3.4 swap?

Yes. Just remove the compressor and the hoses that go along the firewall.

If the system is charged (full of freon) you do need to evacuate it first. To do it safely, Take it to an A/C shop and have them evacuate it. Just tell them you are going to restore the car and want it emptied so you can remove it all.
