Front end vibrations

It just started today. At first i thought it was the CVs because of the past couple of days i was hearing a clicking noise when i would change from reverse to forward, which i didnt think anything of because it was very cold out and it wasnt happening when i was turning. I put an 2001 3.4L V6 Alero motor and tranny into my 2000 Pontiac Grand Am SE about a year ago. I have noticed in the past few months that it feels like it is slipping when you get on it hard, also at stop lights the automatic tranny felt like, IF it was a stick, while stopped the clutch would grab and then let off, it never would stall or go anywhere but it would bring the rpms down to about 400. Today while in park the car would shake like it did with my old motor did that i destroyed a lifter to the point that the exhaust valve on cylinder 5 wouldnt open and then rounded the cam shaft, but i know that this isnt the same thing because the car revs and sounds fine. this is why i am asking if anyone knows what it could be. I will be looking at it after post this to see what i can find out. Please help

Do you have a check engine light on? Have you checked the transmission fluid level? When you installed the new engine and transmission, did you change the transmission filter and fluid?
 
No lights on and i need to check codes but i dont think i have any right now. havent checked the fluid level. I replaces all of the fluids and filters that i knew of when i did the swap.
 
No check engine lights were on but i did come back with some fault codes. The first one is P0135 which looks to be O2 sensor heater circuit (Bank 1 Sensor 1). The second is P0304 which says it is Cylinder 4 Misfire detected. Third is P0442 which is Evaporative emission control system leak detected (small). There is a fourth pending fault code P0133 O2 sensor circuit slow response (Bank 1 sensor 1). So it looks like i need an O2 sensor or i have a wire that is fraying/breaking.

all the codes should be corrected but the main one is the P0304 which has a number of causes, see the link. Have you checked the the trani fluid level and was it changed with the filter when the trani was installed?

It only vibrates when it is in park, reverse, or drive. The engine sounds fine while in neutral. I am almost positive that it is something internal on the transmission. I am pulling the oil pan off now to see if there is anything more that I can figure out.
