I am installing new distributor on my new engine. I know where TDC is on my compression stroke on the #1 cylinder. And I know to set the tip of the rotor at the #1 plug. Question. Do I need to align the distributor cap so the #1 wire on the cap is over the rotor tip (which points to the #1 cylinder)?

correct with the engine at TDC #1 and the timing groove on the balancer lined up with zero on the timing chain cover, the rotor has to point to the #1 wire in the distributor cap to start the engine. Then use a timing light to set the timing.

i dont understand what you are asking? the rotor tip has to point to the tower in the cap that has a wire running to the #1 cylinder. Look at the Pontiac image
