I have water collecting on the black cloth hanging across the open area behind the back seat.
Would this be due to a leaking rear window?

When I made a turn the water rolled off and went down somewhere. Is this collecting in my car or trunk or does it have a drain back there and is fine?

try using a water hose to locate the source of the leak. There is normally no drain since water is not supposed to be in the trunk.

Carpet was a little damp but nearly 100% dry now from the misaligned passenger windows that I had fixed.

The trunk is 100% dry.

Turns out water might be coming in at the sides of the rear glass windows on the convertible top.

Apparently there are flaps on the sides that go inside a flat sleeve, like a base ball card protector.

Turns out that they should go together but the flaps are to long so they cause the rear sides to rotate open a little instead of being flush flat.

Its on the left and right side of the rear glass window.

Under the window inside the car is the vinyl cradle that the window sits in when you fold the top open, it catches the water and directs it to the side drains under the LR and RR windows, so I guess its ok for now, but no water coming in is best.
