I cleaned Throttle Body and now it shifts weirdly.

aight so like to start this off, I was speeding up in shit if u know u know, and my engine stalled randomly so I was like, my throttle body needs some cleaning.

Anyway, I disconnected my battery, and it was prolly disconnected for an hour or so, took tb out and cleaned it shiny (it was nasty frfr) put everything back in, plugged in the sensor, and reconnected the battery. Started it up, let it idle, and drove it.

NOW! the question I have. So basically it kinda is shifting weird, like it reaches the rpm where it shifts and it's hella delayed. It's gotten better over time and I scanned it when I got off work and it had a code for a bad O2 sensor wiring, cleared it though and ima rescan it in the morning. Anyway, it's a car from 2004 but is it just readapting everything or is it something else?

Also, my exhaust manifold kinda caught fire after I cleaned the tb and drove it but it's all good now.

You either damaged the throttle body, have a vacuum leak at the throttle body, bad electrical connection at throttle body. Other possibilities are related to your O2 sensor or the "fire".
 
Okay now I got a P1811 code and hard shifting. The shifting improved and now it started doing this. My OBD scanner is saying its a clogged transmission filter but I just replaced the filter and fluid like 1000 miles ago and I was planning to do it again in 500 miles on Sunday

Im trying to do another pan drop to get most of the bad fluid out.

I used a snap-on OBD shop scanner
 
Look at a Transgo shift kit, no mention of fluid being the cause.

I just ordered the shift kit. To confirm, to install it all I need to do is drop the pan, take out the valve body and there will be two springs I just swap out.

I have the 4T65E transmission if that helps with anything
idk if that matters

It comes with instructions, haven't used it.
